I would also suggest to allow the ability to provide a timeframe for the deadline, especially when you opt for making available the software gradually. Having laptops with a deadline in the middle of the night is not the best experience. Of course you can deal with that in other ways but still might be handy.
Indeed and this is sometimes required in environments with strict change management where the start of each phase needs to be defined upfront.
Alternatively you could provide an option on each site system "Don't use proxy to contact this site system" but not sure if that would be easier to implement.
I have the same problem. I would suggest either have an option to define exclusions or be able to specify a proxy pac where you can control everything yourself
